Our pastor says all the time "The Lord IS with you..." and this just doesn't seem right. Is there any way to tell him to stop?

As you note, this is not the appropriate liturgical greeting. The greeting is not a statement of fact but a wish. This is why the church has always had it in the subjective form in English and other languages.
